I noticed some guitar fret markers start on the first fret the big split markers and some of them start on the 3rd fret and the dot markers start on the 3rd fret now I just got a new epiphone 500 and the fret markers start on the 5th fret what is the reason for this

It's all a matter of the guitar designer's preference.

The industry standard is fret markers on the 3rd, 5th, 7th, 9th, 12th, and so on.

My Gibson Les Paul Copper-top has no fret markers at all.

Just a naked ebony fretboard. (With small side dot-markers at the top edge of the neck, that only the player can see.)

I LOVE it.

Washburn X models have that clean fretboard look - I like it too.
