Faulty D-String Causing Strange Intonation behavior (81 LPC)

So I received my 81 LPC boat anchor back from me Luthier after a fresh fret replacement. And he did a great job..... Polished the fret board (never heard of that) and cleaned up the whole guitar as well. 

He put 10's on it and I like 9 's so I decided to change out the strings, and the D-string wouldn't come close to intonating (almost a 1/2 step flat all they way up to the 18th fret). I tried everything, changing out the bridge, adjusting the truss rod and cutting a new nut and still the issue remained.

After three hours of grinding my teeth I took a break because I have never experienced anything like this, and called me Luthier for some advice and he told me to "reinstall the original nut and bridge and replace the D-String."  ........ EUREKA!!!! It fixed it.

This is the first time I have experienced a string causing such an issue..... anyone else experience this?
