LP Standard Low E Tuning Problem

Hi, everyone! I'm having a problem getting my low E string to intonate properly. I can get it to where the 12th fret harmonic matches the fretted note just fine. But the problem is that the first nine frets play sharp. Most notably on the frets closest to the nut. As you go up the neck it gets better from about the 5th fret and then settles out right about at the 10th fret. The other strings have this problem as well, but not nearly as bad as the low E. I know no guitar is perfectly in tune everywhere on the neck, but this is a bit out of the ordinary.

 

Let me just add that new strings were put on and they were properly stretched. Any advice would be appreciated.

I would recommend having a tech taking a look at it. A deeper nut slot my reduce the amount the string is stretched when you fret it close to the nut, but then you have to worry about inducing buzz. I wonder if a very slight twist in the neck might be a possible cause, or a couple of high frets. That is why I suggest having a tech or luthier look at it for you. Hopefully it is something minor that needs to be tweaked. Let us know how you make out with it.
