Downtuning/Set Up

I recently had my pickups changed on my SG Special and tuned the whole thing two steps (i.e. four 1/2 steps down) to reach some lower tones. Ever since I did this change I haven't been able to set it up. First I eradicated all buzz and now I can't get the intonation right. The high C string (no. 1) is perfect but all the others are off as hell, the low C string (no. 6) is now half a tone sharp on the first fret (!!!). I've been trying to toy with the strings height now and this has made little difference. The saddles are moved all the way back. I'm desperate.

 

Although I have owned this guitar for years, I have never owned (or set up) any other guitar besides this SG and my acoustic Yamaha. I have no experience of such problems either...

 

I thought this wouldn't be a problem since a lot of people play guitars with the tune-o-matic system tuned in C standard (e.g. Josh Homme among countless of others). Now I understand, though, why virtually every metal band sticks to Ibanez.
