Space Pup
It really depends on the sound you are looking for. Will this guitar have a set or bolt on neck? Some of the more popular woods for bodies are Mahogany, Ash, & Alder. Mahogany or Maple would be good choices for the neck.

Space Pup
If I'm not mistaken the Fender PJ is a Bass and not a guitar. I believe Fender uses Alder for their bass bodies, Maple necks and either Maple or Rosewood for the fretbaord. With the popularity of Fender basses I would say this is a good combination to go with.
